test: Add integration tests for all tools

- Add integration tests for nia-read, nia-grep, nia-explore
- Add integration tests for nia-context, nia-package-search
- Add integration tests for nia-auto-subscribe, nia-tracer
- Add integration tests for nia-e2e

Tests: 16 new integration tests, 22 pass against live API
